Hop Bags?

I think I might try added the flavor/aroma hops straight to the pot, next time. I wouldn't change a thing, except that the hop aroma and especially flavor is lacking somewhat in my brews. I think adding them loose might get better utilization. We'll see! I made a Sierra Nevadad Pale clone that turned out pretty great, except not enough hop flavor.

When I did extract brews, I would use a grain bag and throw my hops in there. This gave the hops the freedom of a loose boil but I was easily able to remove them.
I have since bought a hop strainer so throw everything in loose anyway.
Now, it has got me thinking...
If I was to go back to the method of using a grain bag, how would my brew be effected? There would be nothing to filter out the hot break/protein, so this would end up in my beer. Saying that, I imagine that it would also settle out during fermentation?
Any AG brewers who still use Hop Bags able to comment?
